惨殺された家族の横を恐怖をこらえて通りすぎるマチルダ（ナタリー・ポートマン）、レオン（ジャン・レノ）の部屋の前で涙を流しながら「プリーズ・オープン・ザ・ドア」と囁く。
そこから殺し屋と１２才の少女の奇妙な共同生活が始まった。
弟の敵を討ちたいというマチルダに、しかたなく殺しのテクニックを教えるレオン、彼に読み書きを教えるマチルダ。
やがて二人の間には父娘とも恋人とも付かない愛情が芽生えていく。
