突然出現した異次元からの来訪者"ＭＵ"は、東京を木星に酷似した絶対障壁の半球に包みこみ外部と隔離してしまった。それから3年…。中に残った高校生の神名綾人は逆に外の世界が滅亡したと教えられ、恋人の同級生美嶋遙との記憶も遠くなりつつあった。その綾人の前に一人の女性が現れる。紫東遙と名乗るその女性は絶対障壁の外へと綾人を連れ出そうとする。実は彼女こそ、今や12歳も年上となったかつての恋人美嶋遙だった。
ＭＵの力で障壁内では時間の進行が遅延させられていたのだ。そして綾人こそはこの世界運命を握る鍵である時間調律師……ＭＵとこの世界を変革する能力を持った人間だった。綾人が真の目覚めを果たし、巨大な神像"ラーゼフォン"と一体化したとき、世界は崩壊の淵に立たされる。はたして遙は想いを告げ、綾人を、そして世界を救うことができるのだろうか……。
